A few details are needed to clarify your question. What calculator model do you have? In the main menu (on almost all recent models), you can start applications with keys 1...9 and then letters, but not F1...F6, so I'm not sure which key bindings you want to overwrite.
Do you want your overlay program to catch key presses even outside of the Python application? Do you want to rebind keys outside of the Python application?
On both the G-III models (Graph 35+E II in France) and fx-CG 50 (Graph 90+E in France), there is no way to use the keyboard in Python, and there is also no way to run Python programs while in the main menu. If you need either feature things will get difficult pretty quickly. Both of these features are possible to a certain extent with add-ins, so maybe an add-in could interact with your Python script, although that doesn't sound easy.
